A lot depends on what the OS you have installed on the 3B is.
If it's RPiOS Bookworm transferring it is likely to just work though if it's 32bit you'll end up running with a 64bit kernel and 32bit userland. The Pi5 can't run a 32bit kernel.
If it's RPiOS Bullseye or earlier it's very unlikely to work and is not supported even if it does.
I have no idea about docker and its containers.
As for using both Sd and SSD, yes, that's possible. SD card performance is much better on the Pi5. There's also a lot to be gained by keeping the OS and the user data (e.g. you database and docker containers) on separate physical devices. It's a lot easier to repair or reinstall the OS if you don't have to worry about user data.
